It is independent of the fpgaconf setting.

Yes, we made provision for that actually.
Between the USB and Ethernet connectors, there is a small component and a pad. Remove the component, and feed the clock to the pad. This goes to the LPC pin 62 (XTAL1). But please read the LPC doc before applying a clock there, as you cannot feed an regular digital signal directly IIRC.
